Please click on the Start Menu and then click on the gear icon to open the Settings window then go to Apps and then Apps and Features, scroll down to Messenger, click it then click on Advance Option, scroll down look for Runs at Login option, toggle to turn it off. Reboot your pc to double check if it still runs at startup.
